Hi shanenin, running them in safe mode should be perfectly ok. Many anti-virus and anti-malware products suggest running in safe mode since it will limit what is running on your PC. In most cases, but not all, the malware probably won't be running while you are in safe mode. This is good as some types of malware can hinder the workings of the tools. If you scan with Spybot or Ad-Aware, and it says it can't remove something, you can try running in safe mode. There is no guarantee it will work (which then you should probably post a HJT log), but it may.
Hope that helps,
Matt

I run my antivirus/spyware apps in Normal Mode, at least once a week.
Once a month I'll run everything in Safe Mode, as a check, just to make sure nothing was missed in Normal Mode.
